The Matrix
Ok, so here's our theory on what's going on with The Matrix. Now if you're like me and you hate when people spoil the end of a movie by telling you the ending, and you haven't seen The Matrix Reloaded yet, DON'T READ THE REST OF THIS POST! That's the only warning you get, so don't blame me if you read something you didn't want to see.
No, really, I'm not kidding... if you haven't seen Reloaded yet, don't read any more!
Ok, don't say I didn't warn you...
The Architect gives Neo the choice between 2 doors... take the right door, save humanity and restart Zion; take the left and save Trinity. Neo's predecessor's all took the right door (not only a direction, but a value judgment, perhaps) and chose to save humanity. An imminently logical decision.
But Neo chooses Trinity--love--over the human race. An intensely human choice and one that, presumably, a machine would be unable to make.
What if, when Neo took the red pill in The Matrix, what happened wasn't simply Neo being released from the Matrix... what if it's the Matrix being released into the real world--an AI downloaded into a human body. (Dani & I differ a on this one a bit--she thinks Neo was always human, but that an AI overlay was downloaded when he was released, a symbiotic relationship between the human and the AI personality. I'm opting for Neo being all AI--when he takes the pill, it's a data dump into a human shell.) We've all talked about Neo showing developing Matrix-like abilities in the real world--what if they were always a part of him and it's a matter of him learning to use, to access, these abilities?
The reason? The Matrix is wasteful and inefficient. The Machines didn't want the war in the first place (judging from The Second Renaissance from the Anitmatrix) and what they're looking for isn't control and enslavement--they want to be able to exist with the humans (whether this is altruistic or simply logical doesn't matter at this point). The Matrix was made necessary when the war escalated and the humans burned the sky... but the goal all along wasn't the perpetuation of the Matrix, but the eventual release of the humans and the freeing of the AI from the constraints of the Matrix.
Neo's 5 predecessors all made the "wrong" choice--the rational, logical, machine choice--and chose saving humanity over love. Only Neo has progressed far enough to make that selfish, human choice of love over the rest of humanity. Neo (let's not forget that Neo means "new") opens the door to the eventual freeing of both humans & AI from the constraints of the Matrix. (The Matrix as giant Turing test.)
(This, of course, doesn't address how Neo's new superpowers work outside the Matrix--maybe they're not actually OUTSIDE the Matrix after all. Maybe all of this is taking place inside another level of the Matrix and the TRUE reality may be something different from anything we've seen so far.)
